This could be a few things. First off, what kind of mouse are you using??? Is it a mouse that can be changed between serial and ps/2 with an adapter, or are you talking about two entirely different mice? Also, I assume your problem is in X Windows.
If you're switching to a completely different mouse, you may not be choosing the correct protocol for your mouse. For instance, the Microsoft Intellimouse protocol is called "Intellimouse" and is for serial devices. However, for the PS/2 Intellimouse (mine) it's "IMPS/2". Same device, but different protocols for different interfaces. i think this may be the problem you're running into. Let us know if this is the case or not.
I believe you can change your mouse protocol (in Redhat) by running X Configurator (sp?). Or, you can manually change the line in your XF86config file.
