The command prompt has been disabled due to a restriction placed in the registry.

Clean Autoruns is not the cause of your problem. But no batch file can run if a policy preventing the running of the command prompt is present. Clean Autoruns is batch file.

You'll need to work with another Security Expert to remove the restriction and track down the cause. You may well have another malware present. Something has changed your settings. You need to find out the source of that change.

In addition, the "Clean Autoruns" software does not come from TSG.

I wrote Clean Autoruns a while back. There were several versions as we found more information on these infections. I no longer do logs, however. But I do tell you that that batch absolutely did not cause your current problem.

To remove the restriction (but it may come back if there is an infection in place to put it there) go to Start >Run

Copy and paste the bold print into the run box and then press enter.
REG delete HKCU\Software\Policies\Microsoft\Windows\System /v DisableCMD /f

This will not work for win 2k. But it does for Windows XP.

You'd be better off then posting in the correct forum to clean out each infected machine. There infections place files in various places along with registry changes and startups.....

You likely need more than Clean Autoruns to take care of this. Clean Autoruns is a generic batch meant to find autorun files and clean them up.

You have multiple problems and are being reinfected on start up too. I previously advised you that you would need to work with another Security Expert to clean up your system.
