Use Truecrypt to create an encrypted volume on the USB stick.

Will I always have to have Truecrypt software on a public/target machine to access the USB flash Drive?

Unfortunately, yes, you need the software to decrypt it. So you cannot access your data on any other machine but your own, where you have Truecrypt installed.

Unless you can bring the decryption software with you on the same key. The DOS version of pkzip can password protect zip files and it is small, standalone and doesnt need installation. I think the switch to use is -z . Its been so long, ah, good old DOS. It is still available on the pkzip's web site. Try it out.

actually you can run truecrypt off of the flash drive using Traveler Mode

I don't know if it's changed any since the version when I posted this http://forums.techguy.org/5351233-post6.html but the traveler mode still exists,

I haven't used truecypt in quite awhile.

If you're using Vista Business or Ultimate you could use BitLocker.
