Sounds like you spent an awfully large amount of money on software for this. It may very well be that you might just only have to "mess with audio settings" but you should seriously consider contacting the manufacturer of the software in question. If the program (or company) is worth a darn, you'll be able to get answers.
There are far too many settings involved both in your program and Windows, and perhaps your sound hardware/software to even begin to speculate the cause.

For as much as you spent on software, you might look into buying a "Mac".
