Some time ago, I used to have the same problem and had to boot into safe mode. No longer.
I use Norton Utilities 2002 to do my maintenance routine as the surface scan is MUCH faster, whilst using SpeedDisk means that I no longer have Applog files and have been able to uncheck AND remove Taskmonitor from msconfig and also uncheck "Rearrange my programs, etc" in MS Defrag, as this is really not necessary.
In the interim I used to run ScanDisk from a bootdiskette with: A:\>scandisk /all /surface , once a month as part of a maintenance routine, which takes about one hour per ten gigabytes of disk-space, and I still use Diskeeper Lite, so that I can easily see what is happening to the file-structure and swap-file placement.
I use Delindex.bat to remove all junk files and empty the index.dat files first of all, only keeping one day's Internet Explorer History on my computer.
Note on ME: System Restore also runs in the background on some systems and unchecking *Statemgr in msconfig can prevent this continual re-starting. (Don't forget to re-check if you need to use System Restore.)
