When I was getting my MS updates I declined Security updates for ie8, as I was using an older version the update would fail and prevent me from getting the rest of the updates. If I download ie8 will it come with those fixes or will I have to get them manually?

If you're running an older version of IE and declined the IE8 download then you shouldn't be offered the IE updates. In any event, when you download IE8 you should get the latest version but if not, updates will be offered automatically.

Microsoft says im all up to date. Am I all clear now? Also, should I uninstall Malwarebytes?

I think you should keep it and update and run it regularly. It's a very good program.
