Pros and Cons
Both are good but lets make one thing clear linux is not a web server. Apache is the web server that runs best on linux and is normally bundled with Linux. It is free to download and also runs under all flavors of windows with the win32 version.
Windows server is Internet Information Server. IIS 4 and is included with NT and 98. IIS 5 will host pages to a lan under Win2000 and to the internet under Windows Server versions.
Win server is a little bit more user friendly but both IIS and Apache are easy to configure. Both are rather good with security although I run a firewall on both of my servers. The firewall for Apache is included with Linux. Untill recently virus's were not a problem with Linux. Anti Virus software for IIS must be purchased.
I have heard claims of Apache installtions running for 5 years without a reboot. I reboot all my servers about once per week although this may not be necssary. Windows server on a NTFS file system is pretty stable. Linux is stable.
Windows cost and Apache is free.

To elaborate on what saturnspy said, Linux and Windows are just operating systems. There is alot more webservers out there than just Apache and IIS but they are the most widely used. I think if you check the NetCraft statistics, the majority of Web Severs are FreeBSD running Apache WebServer.

I use Apache on Linux. My server was running for almost a year until I made the mistake of putting my hand ontop of the server to balance myself. My Power and reset button are at the very top of my case.

IIS is fine if you are planning on using alot of ASP. You can run ASP on Linux but it is going to cost you alot of money for the application to do it. If you are going to be running alot of Perl or PHP scripts, I would suggest using a Linux or BSD server with Apache on it. You can run Perl and PHP with IIS or Apache on a Windows Server but alot of programmers tend to write their code more compatible for Unix type systems.

Thanx, I was looking at a two service plans from mesopia.com, I noticed how cheap linux was and that's why I asked:

Windows Plan: http://www.mesopia.com/?v=services/value_class/windows
Linux Plan: http://www.mesopia.com/?v=services/value_class/linux

Thanx, anyone else care to share?
