Startup pop-up
(Windows vista

I get a pop-up whenever I startup my computer that ask for me to give it permission to my computer, just like when I try installing a program. I have no idea what program is causing this but am worried to let it run in case it is a virus or something. I have looked in the startup items and didn't see anything that was out of the ordinary there.

How can I see what is causing this prompt, and more importantly, how do I safely stop it from appearing every time I startup?

That is called User Account Control which can be turned off in the Control Panel.

Go to run Command -> Type in msconfig -> Go to tools -> Disable UAC

do not follow that dangerous & stupid advice by the idiot who posted above. Never disable UAC because it is warning you about something
