What versions of these software are you using, if they are very old then that may be a problem for staters.
Did any of them ever work with Vista?

Any programs added just recently?

Problems like this can result from invalid entries added to the context menu. Are you having any problem with that?

You should also run a chkdsk /f on all your drives. Explorer can manipulate files on NTFS volumes even when there are disk errors, which is one of the great features of NTFS. But it takes a lot of time and CPU power.

This rings a bell ! I sure do know as had simarlar problem.. Its Windows Installer that is mucking you about,, Some Programs after install have sort of a hook or add in like AutoCAD and Photoshop. I uninstalled both and couldnt get Microsoft 2007 Office suites to open (weel they did but took like 3 mins , an eternity) Now to be Honest here I did a straight system Restore and put Photoshop and AutoCAD back ,, instant Success.. Others have had simarlar problems ,, You can fix Windows Installer apparently,, however I just Messed about for HOURS (like you) until it came clear
There is a posting on Utube about Windows Installer,, you will find Im right Good luck mikey rob
