Does the pop-up tell you to go to a site to clean up the virus? What is the name of it, if it does?

Did you disable User Access Control (UAC)?

Trojans are better removed by spyware scans, why not download and install www.superantispyware.com, install it and update and then run a "complete scan" of system.

My mom just got a trojan virus on her computer as well, and after I searched a few forums to figure out how to help her it seems like there's one specific one going around right now. If you have the same thing she did, you're probably getting a lot of popups trying to get you to install a spyware remover.

If you have a folder called NetProject in your program files, you'll need to start your computer in safe mode and delete it. This solved the problem on her computer immediately. Good luck!

There are many going around right now... most 'prolific' are Smitfraud/Vundo variants.
It does take a bit more knowledge than uninstalling an unknown program, deleting one file and or folder.
