Every morning at 5:57AM exactly the computer beeps once per second for 60 seconds and then beeps rapidly for 30 seconds. Any ideas how to stop this?

It could be hardware, but why exactly at 5:57AM every day?
Good point, I do not know I will wait for someone elses judgement that has better skills examining HJT logs but *usually* beeps are done to let you know memory, cpu, heating problems and the beeps are BIOS specific.

It could be virus having some fun at your expense,

You might have an alarm function in your BIOS, have you checked the BIOS configuration screens?
