You definitely won't want a mini-ITX case for anything for serious gaming. Adding a handle to a regular good mATX case is definitely a good idea since cases with handles are kind of a limited selection. Something along these lines http://www.newegg.com/Product/Product.aspx?Item=N82E16811815016 but look around for a case that looks good to you and then check the specs for how long a video card it fits, that XFX is supposed to be 274 mm, a lot of gaming-oriented cases fit up to 320 mm like the xigmatek I linked. Can't give any actual recommendations as of now, only been building very immobile systems as of late.
For some other parts, if you want to go cheap, some AMD FM2 parts:
CPU: http://www.newegg.com/Product/Product.aspx?Item=N82E16819113288
MB: http://www.newegg.com/Product/Product.aspx?Item=N82E16813130662
RAM: http://www.newegg.com/Product/Product.aspx?Item=N82E16820226219

But as you're obviously not going for low-end parts, here's the real thing:
CPU: http://www.newegg.com/Product/Product.aspx?Item=N82E16819116504
MB: http://www.newegg.com/Product/Product.aspx?Item=N82E16813157294 (free 8 GB memory, yay) or http://www.newegg.com/Product/Product.aspx?Item=N82E16813131832 and add some memory from previous section

Add a 90-dollar modular Seasonic power supply http://www.newegg.com/Product/Product.aspx?Item=N82E16817151088
and you're close to being done.
I might personally go for a GTX680, (this for example, or maybe this one) as I recall AMD's cards still having some trouble running intensive OpenGL games and for GTX680's overall higher performance at the same price point but the XFX lifetime warranty does give a point or two for 7970.

EDIT: Of course forgot something a tiny bit important, storage. Either of these as a boot drive would be good http://www.newegg.com/Product/Product.aspx?Item=N82E16820233342 or http://www.newegg.com/Product/Product.aspx?Item=N82E16820227792 with the latter being faster and more convenient because of the extra space.
And get a WD Black in either 1 TB or 2 TB size. There kind of aren't any other choices because of the 5 years warranty compared to other mfgs' 2 years and performance should be pretty top notch as well.

I think you forgot to link that RAM in the thread :) Anyway, it has lower latencies. It's somewhat faster and going for 8-8-8-24 timings instead of 9-9-9-24 for just 10 dollars more is a decent idea, the 7-8-8-24 for another 20 dollars more isn't however. Only 1 tick lower CAS latency alone doesn't really help at all.

2x4 GB vs 1x8 GB performance should be noticeably better.
Mini-ITX could work if you can get your hard drive(s) and SSD(s) into the case together with the video card. The Prodigy seems to be spacious and cool well, but it's also said to be large enough to defeat the purpose of being a mini-ITX whatsoever, thus pretty much taking us back to a mATX case instead.
