 I have a master drive (c:\) with Win2000 that I am having trouble running certain programs. I have a slave drive (f:\). If I load Win98 on F:\ and load the programs to the slave drive, will it read Win2000 or Win98?

If your partition for Win2K is NTFS you will have problems accessing it with Win98, otherwise it should be just fine.
