Error checking on boot up

    The other day I ran error checking...computer just seemed slow. Now every time I boot up it runs. The only changes Ive made in the last couple days are upgrading to Spybot 1.6. That did say the folloowing in note pad...dont know if its related or why would my computer do this. Annoying cant use computer for 45 minutes every time i boot up so it scans? Would system restore work?
