If I delete Config.sys, Msdos.sys etc...which have zero bytes, will it effect my system? What about every folder or file with zero bytes?

I'm not sure that deleting every 0 byte file is a good idea, but the ones you specifically mentioned shouldn't be an issue. Unless you're running really short of disk space, 0 byte files only take up directory entries, so they're basically free in space usage.

alright thanks, I was just wondering. I'll probably leave them alone.

Deleting them won't help. When I was low on disk space, I used to do a Find files or folders and have it look for files over say 500k. Then see if I could do without them. Anything smaller, won't make much of a difference.
