installing backed up files & folders

    i tried to install win2k over my win98se however i had various hardware/driver problems which meant in the end i took the easy (and best?) option and formated my hard drive followed by a clean install of win98se then installed win2k over this. prior to formatting i backed up all important data but when i try and install the folders in program files, they don't run and/or dont appear in the start/programs menu. should i have reinstalled these folders into win98se prior to installing win2k???? am i doing something wrong....most programs i have got working as i always kept the exe file and ran that again....
