I was running Registry First Aid and saw a file called EbatesMoeMoneyMaker. It said the "command" has invalid file reference. I checked the registry and found this:

[HKEY-LOCAL-MACHINE\SOFTWARE\Microsoft\Shared Tools\MSConfig\startupreg\EbatesMoeMoneyMaker]
key=SOFTWARE\Microsoft\Windows\CurrentVersion\Run
item=EbatesMoeMoneyMaker"
hkey=HKLM
command=wjview/cp:p"C:\Program Files\EbatesMoeMoneyMaker\System\Code"Main Ip:"C:\Program Files\EbtesMoeMoneyMaker"
inimapping=0

Can I delete the entire file,including the values, from the registry without messing up the registry and my computer?

I also ran HiJack This. Here is the results. Does anything need to be checked and deleted?

It is also an item in my startup file. It's unchecked but can it be deleted. If so, how do I do it?

Yes...you can delete the EBates information.

Run hijackthis again and put a checkmark against these entries....double check
in case you miss anything....
.....then,close all browser and outlook windows and "fix checked"

Are you saying that when I go into the Regisry Editor, and go to [HKEY_LOCAL MACHINE\SOFTWARE\Microsoft\Shared Tools\MSConfig\stratupreg\Ebatesmoemoneymaker] I can delete the program listed on the left side or just the information on the rightside?

Steve, I want to be sure of what you're saying before I do anything. Do you mean to NOT delete Ebates... on the left side, only the items on the right. I don't want to screw up my registry.
I'm sorry if this sound dumb, but I have been leary about doing things with the registry.

If there is an EBates folder on the left delete it.......if not,just delete any reference to EBates in the right hand pane...even if you choose to leave it,it will do no harm.
