If i partition my hard drive into say, partition A and partition B. Partition A is where i install my os, while partition B is where i install the rest of my apps. If i reformat partition A and reinstall a fresh copy of windows onto it, what can i do such the those apps lying in partition B is still counted as 'installed', which means that they can be accessed via the add/remove programs, etc.

If you reformat A and don't reinstall those applications into it that are on b partition then they will not be in add/remove programs. What you could do is try a reinstall over itself which will leave those programs in tact..
