I know how to keep things from starting when i boot my computer, goto start/run>msconfig and uncheck the box, but how do i make another program startup. it isn't in there already, i just want it to start in the place of something else.

You could create a shortcut to it in your Programs>Startup folder.
There's several ways to get there. Here's one:
< drive >:\Documents and Settings\<user>\Start Menu\Programs\Startup\

I want it to come up in the systray and not just open that program, any suggestions?

Look in that particular program for a setting which will run it at start. If an icon were to be placed in systray, it would be by that particular program when it starts, not by Windows. It is in the code. You may be able to find a utility to do that. Do a search and see.
