I changed the BIOS settings for good on T440s but since today it stopped running the bootable pen drive with the OS and other bootable recovery software even though the system is not in secure boot and in legacy mode.
How to go about it?

If the pen drive is UEFI then you will may not be able to see it. Can you see it in a Boot Menu?

I said run! I'm able to see it and have tried both legacy and uefi mode but it won't run. Windows boot manager is also enabled.

The T440s came with Windows 8

Is your lenovo running 8.1?

Here is a thread about installing Windows 7 on that model.

bootable pen drive with the OS
So you booted this Lenovo T440s before?

Perhaps make a new stick using the directions in post #2 here.

Note: I have NEVER made a bootable Windows stick. I only do linux live USB sticks so all I can do is point you to helpful articles.

Yes its running windows 7 but how does it matter? What matters is the BIOS setting thats not letting it run the bootable pen drive with any legacy OS. I'll check out the articles though if it has the BIOS settings.
