trojan and malware removal

    I am not really experienced in this area.
    I ran SuperAntiSpyware (currently run Kaspersky Internet Secuirity. MalwareBytes, etc.) and it picked 51 critical threats plus a lot of 'unwanted programs' and 'over 1000 tracking objects.

    The reason I gotten into investigating my sys is that it has become know to me that what I thought to be a friend has a key logger or some other type of spyware so that he is able to see what I am doing. I to eliminate this threat.

    Question: By removing all these threats what are the chances of some of the programs that I run will be damaged and the possible loss of data?

    Question: It appears that the sys check was run on the C drive only. I keep all data on external drives. I think it would be wise to disconnect the external drives while I do the threat removal. What do you think? Am I being overly cautious?
