My laptop power manager has an option to "Turn off hard disk after X minutes" which does the obvious, but what if I am currently running a virus scan or a scan disk function? Will it being shut down after 20 min. affect the scanning? If so, how long should i set it to turn off after? Thanks ahead of time.

That setting is to shut down after X minutes of idle time. If the drive is being scanned, it's in use. The timer doesn't start until the drive is no longer being accessed.

If you have a scan scheduled to start and the drive has been powered off, it will be turned back on.
