Viruses, inoperable OS and taking ownership of a folder

I am running into a problem that I haven't seen until recently. When I get a system so infested with viruses that the OS is inoperable, my technique has always been to connect the infected hard disk to another system, scan for viruses, back up all user data and then go to work fixing the OS.

Lately, I have run into situations where one or more user folders
(Example: C:\Documents and Settings\Nick) are not accessible. I know how to take ownership of the folder; but, my question goes to why this is an inaccessible folder and why I am having to go through the steps of taking ownership.

What settings or choices are these users making that cause this condition to exist?

I am curious because this is a condition I haven't run into until the last few months.

I ran into two more virus-infested systems today; but, this time I was able to access all the user folders on one and the other I had to take ownership of only one of the C:\Documents and Settings\User folders.

Surely, am I the only one having this problem?

Is this a problem caused by selections the user is making when setting up and using his system or is this a condition caused by a virus?
