    Is this file supposed to be in my Windows 2000 \WINNT\System32 folder.
    ......Please tell me if its harmful to my PC.

    Yes it is supposed to be there. JDBGMGR.EXE is the Microsoft Debugger Registrar for Java. It is only useful for Java developers and you really don't need it unless you are a java developer.

    You must have gotten an e-mail telling you it was a virus, am I right. It is a Hoax . Have a look here and here. I get one about every month or so.
