Windows installer issue and possibly more

I've had the worst 20 hours of the month. I was hit by malware Virtumonde and Smitfraud but after reading many many forums on the fixes, I think I manage to contain the virus and the computer "seems" to be clear for the moment.

However - while going through the whole purging process, so far I've encountered the following problems:

1. Whenever I try to uninstall certain programs, it will give the
"The Windows Installer Service Could Not Be Accessed" error message"

2. When I go to Control Panel and try to click the Add/Remove Program icon, nothing happens. I cannot access the directory.

3. For some reason, when I tried to install certain programs like AVG, Adaware it would not let me. Just gives me an error. Luckily it allowed me to install Avast.

Can someone please advise me on what I can do to fix this? After spending hours battling and cleaning the virus, I was looking at reformat/clean install as the last last resort.
